Johnny Cash's covers of both "Personal Jesus" and NIN's "Hurt" are both exceptional. Also, the Smashing Pumpkins' cover of "Never Let Me Down Again" is also exquisite and nuanced. That's the way covers should be...something that reinterprets a song in an interesting way, as opposed to something like 311's cover of "Lovesong" which I can hardly tell the difference from the original.
