If they are saved as two separate files then yes, but if you are opening a single source file using two different applications then no.

WordPad can open Word documents. If you are opening the self-same document, there is only one document (being opened in two programs).

It is possible you have two documents, with each program opening only one or the other. Check out carefully if the document you are opening in Word leads to the same document in the same folder that you are opening in WordPad. If they ar looking at the same place, don't delete the document because there is only one document.

If you save them as different file types it is correct to assume you will not delete them both by deleting one. For instance, save one as abc.doc and it is a Word doc, save it as abc.txt and it is a notepad file!

When in doubt, save both documents as seperate named files in another folder, then delete the one you want to delete. If the other one mysteriously vanishes, oops!, but at least you made a backup in a different location.
